So currently I am working on a plant transcription factor SUBUNIT which on overexpression in my model plant, is showing dynamic regulation in qRT PCR on infection with a pathogen as against the mock inoculated plants. However, when I am trying to check direct interactions between the TF subunit and the proteins responsible for virulence in the pathogen through Y2H, I am getting nil interactions, proving that probably my TF is regulating the defense pathway in an indirect manner.
Since I would want to delve deeper into a probable mechanism of action and interaction, I wanted to know if anyone could give me the best method to check upon the very concept.

The problem is, the subunit in which I am working on has not been yet studied upon in depth. So, I do not exactly know what pathways are involved in this interaction phenomena
Then you have to find out what all genes are involved in the pathways and construct a pathway. To do that you might have to select the candidate genes if you already know that or by RNA-seq, or search in literature and perform expression analysis.
