Are there any tutorials for Atllas based brain segmentation of MRI images?

Maper and Freesurfer are mostly used for segmentation, but I can't find tutorials on them.

Also, can anyone please suggest me an atlas based tool that works with a custom Atlas, and won't be dependent on the inbuilt atlas?
