We are working with Saccharomyces cerevisiae. I would like to know if there are specific marker proteins for the rough as well as for the smooth endoplasmic reticulum. These proteins should only be found either in the rough ER or in the smooth ER - and not in both or somewhere in the rest of the cell.

This is a very hard goal to fullfill! In yeast cells, the ER membrane is intricated around some mitochondria making very difficult a clean separation between microsomal and mitochondrial membranes. Obviously, a good target for your wish would be to lok at the SRP receptor proteins (Signal recognition Particle) implied in the halting of the synthesis of microosmal proteins (rough versus smooth) ?
If you observe a scanning electron micrograph of a freeze etched cell of Saccharomyces cerevisiae negatively stained by say OsO4, then you will see the structural pattern of ERs and you will realize that indeed it will be next to impossible to use routine techniques to isolate such proteins. However, if you get an access to radiolabelling techniques then using tracer techniques you may be able to find a few proteins for your answer.
