I am very new in this kind of research (western blotting). I want to study the protein expression in mice in three difference groups (n=6). How should I set up my methods and statistical analysis in order to evaluate the protein expression representative of each group? Do I need to measure every single mouse and then take the average or do I need to pool the samples and measure in triplicates?

thanks. I am going to study 3 proteins expression in three difference organs. each organ consisted of three groups (n=6, each group). so, 3 (protein) x 3 (organ) x 3 (group) x 6 (mice) = 162 samples. do i need to run western blot for every single sample. hope there is another ways to complete it..

For the quantitative analysis you can use the software image J software (http://imagej.nih.gov/ij/download.html) otherwise bio-vision software. For the statistical analysis. For two group student T test. for more than two group you can use ANOVA test followed by tukey test. But if you want to compare withing group and between group at a time the two way ANOVA with repetitive measure will be suitable. good luck
