It sounds like you are trying to use qPCR to measure your exosomes.  Most exosomes do not carry nucleic acid, and if they do, it is likely that they will not carry much of the exosome markers that you describe.  In that respect, your data is exactly as it should be.  The exosome markers that you describe (e.g. CD63) is a PROTEIN marker, one that can be assayed by western blot, ELISA, or Flow cytometry.

For serum/plasma you can use a spike-in control added to the exosomes prior to RNA isolation. Qiagen uses miR-39. Since the miR cargo can vary by sample or cell type for qRT-PCR it is necessary to use an alternate control.
