I am afraid if you want really reliable results, then manual counting is the best. There are softwares around but they are unreliable. If you just want a result regardless of whether it is accurate or not (nog good science), then get the software.

You could also try CellProfiler (http://www.cellprofiler.org/) which is free cell image analysis software from the Broad Institute. We use Harmony software that comes with our Operetta high content instrument (PerkinElmer) that would be able to do this but it isn't free (or cheap!)

To echo Ken, from experience (quite extensive) it tends to be more accurate and also quicker to manually score H2AX in cells - you will get more unreliability with automated scoring meaning you will also have to analyse more cells for your statistics. Capturing images then taking them through image software will take longer than scoring by eye.
