Hi all,
I've been starting using Amira for image analysis and I am having issues on aligning and subsequently merging 5 stacks. I need to have these 5 stacks completely aligned (these are from the optic nerve head and in the middle there are the artery and the vein which I see they are completely misaligned among all stacks). Once these 5 stacks are aligned, I need to merge them and reconstruct the 3D of the optic nerve head.
How can I align the 5 stacks? I tried to merge the original stacks together and then align them afterwards but I ended up with a mess. And if I align them separately when I merge them, the artery and the vein are still misaligned.
I really don't know how to overcome this problem, I tried several time.
I also tried to concatenate them in image j first, then import the whole stack (a merge of 5 substacks together) and then align them.
But nothing good came out.
Please, does anyone have suggestion?

Firstly, you have to number your sections. Secondly, sections are imported into Amira which followed by voxel determination. Thirdly, you can choose the align module in Amira. Subsequently, the file is in .am format. Lastly, you label the areas of interest individually. This is briefly explaination. The better way is the tutorial in Amira.
