Let as say their is a susceptible isolate and a resistant isolate, the resistant isolate have more acquired resistant genes. To express those genes more ribosomes are needed and so more expression of rRNA takes place. If iam using 16srRNA as endogenous control for both these isolate will its expression be the same are different, in-spite of all handling errors. If my understanding is wrong please guide me.

your asumption ist correct, thus you need to use a different housekeeper. It is also recommended to use more than one HKG and test them.
It can happen that the bacterial cell will scale up the production of one enzyme and simultaneously scale down the production of another enzyme with net zero difference in the total amount of the ribosomal components and the total amount of all expressed proteins.

The number of ribosomes change with the rate of growth in E. coli and thus if you cells are growing in the same conditions and media then the rRNA is a good control to use.
