I learned that TEM images gathered by elastic scattering of which diffraction angles pretty small. In my intuition, the image maybe 'top-view' of some atoms in sample and distances between dots in images are consequently converge into projection of atomic bond length. But TEM images contain only d-spacing data. Why so did?

what do you mean by "only d-spacing data"? Imaging of atomic planes? You can image atomic columns (atomic position view) only if you have very thin sample and oriented into some zone axis with low Miller indices. TEM microscope is able to visualize single atoms in bright-field TEM mode, bright-field and dark-field STEM mode. If you see only atomic planes at high-resolution imaging, check the orientation of crystal in diffraction mode. On diffraction pattern you can recognize that crystal is slightly out of exact zone axis position.
There is no place for confusion. With TEM you can determine both, interplanar and interatomic distances. What you actually see on screen, atomic planes or single atoms, depends on imaging conditions you set up.
