I am experiencing an issue where my target protein is not detected in the extract from SH-SY5Y cells. I am wondering if this could be related to my A/G magnetic beads or another aspect of my protocol. The results are shown in the attached image.

Here’s a brief overview of my procedure:

  • I lysed SH-SY5Y cells (from a 10 cm dish) using 600 μL of Western Blot and IP lysis buffer for 20 minutes.
  • After centrifugation, I removed 400 μL of the supernatant and incubated it overnight with IgG and antibody at a concentration of 6.25 μmol/ml.
  • The following day, I added 30 μL of vortex-washed magnetic beads and rotated the mixture for 3 hours.
  • I then washed the beads four times with lysis buffer by vortexing.
  • Finally, I incubated the beads with 35 μL of 1x loading buffer at 95°C for 8 minutes before performing SDS-PAGE analysis.
  • Given these steps, could anyone provide insights into why my target protein might not be present in the extract? Are there specific factors in my protocol that I should consider adjusting, or could it indeed be an issue with the magnetic beads themselves? Any guidance or suggestions would be greatly appreciated!
