The response of boost converter changes when I am trying to discretize simulink matlab model.I changed my compensator transfer function from s domain to z domain using c2d command.However after changing in z domain my response of boost converter becomes unstable.

What is the sampling time of your discretization?
do you have the close-loop transfer function of the whole system? Are the poles, once discretized, all within the unitary circle.
Are you, by any chance using SimPowerSystems library? If so have you try reducing the sampling time? For a 2kHz PWM you'll need a sampling time of at least 5µs (and this can be extrapolated linearly, for higher PWM you'll need smaller sampling time)

I found library called 'Discretizing' in which I got discrete transfer function in time domain which solved my problem.
