After extraction of RNA and DNA from the same sample on Qubit from FFPE prostate samples, I got high RNA quantity, but really low DNA quantity, it suppose to be the opposite ?
I would think if you got good quality RNA and DNA then the lower yield would be ok, not sure what you will use the RNA and DNA for. what is the 260/280 and 260/230 for the samples?
You should contact Qiagen technical service with questions and send them this data to get their opinion.
I agree with Julie, if you are using QIAcube you should ask QIAGEN on how tissue samples behave after extraction (I also having worked for QIAGEN). I spoke to a colleague who uses QIAcube and experienced with RNA/DNA extractions, she said for high RNA she suspects degradation especially with FFPe samples. Have you check the RNA samples for degradation (running gels and other applicable methods)?
