I am performing shotgun proteomics, using MaxQuant and Perseus for analysis. When I used imputation from a normal distribution to fill in invalid values I end up getting a normal looking volcano plot, but for other reasons I do not wish to impute my data. So instead I converted invalid values to 0. When I made comparisons now and form a volcano plot it has an odd shape.

Has anyone else seen this type of volcano plot and could give me some advice as to whether I should be analyzing my data differently?
