I am doing the research about E3 enzyme function，i found one of the substrate of this E3. It can decrease the substrate protein level, but the ubiquitin level of this substrate decreased also when expressed E3 in 293T cells. it is very tricky and confused

I agree with the other Sebastian. If ubiquitylation of your protein is a degration signal (which is not unthinkable)overexpressing the E3 can result in less ubiquitinlated protein instead of more, if the response of the cell to the signal is fast.
