Have you run a positive control PCR to check the primers and reagents are working?

As mentioned above use a positive control to confirm that colony pcr reaction is working.
Beside that Colony pcr is known to produce false negative some time, so better do a mini-prep or something and get it sequenced.

I got all the materials and process of the positive control was tested and working properly. I even re-grown from a single colony was white and did a plasmid extraction. It also did not result from pcr.
