In ultrasonic assisted machining, ultrasonic welding etc. systems, transducers are required to vibrate in eigenfrequency . If we vibrate a system at its natural frequency ( eigenfrequency ), won't there be resonance? Why do we want to vibrate in mode shapes ( eigenfrequency )?

Your question is about acoustic resonating transducers. In such transducers, the frequency itself is not of main importance. In other words, the focus is on other characteristics of the signal like its amplitude or energy.
In such cases, high sensitivity is required which can be best promoted in the resonance frequency, i.e. the eigenfrequency of the vibrating system.
Likely to be desired to use the tranducers at resonance to emit maximal amounts of energy.
