As I know, the effectors and some secretory proteins of pathogenic bacteria are involved in host interactions but I also read some articles where some groups used the whole proteome of bacteria and try to establish protein-protein interactions with host proteome.
Furthermore, in case of endosymbionts how do the protein-protein interactions between these bacteria and host occur?

It would ultimately depend on the species of bacteria involved and the nature of the host. However, in the majority of cases, the secretory proteins destined for the host would interact the most.
The proteins from Type II and Type III secretion systems would be of great interest in this regard. On the other hand, transmembrane proteins and their receptors would be important as suggested by Dr. Raghava.
Good one. In fact, from my understanding it also depends on what kind of host it is ( based on heirarchical classification of kingdoms). The Plantae and Animal hosts have been differing with the numbe rof interaction rates. As far as secretory system is concerned, TTSS ( type two secretory system) have been known to be involved in interactions, by and large. Also short peptides or proline rich aminoacids would tend to interact more with the host proteins .
