We are planning to work on microbioma analysis by NGS with MiSeq. Which kit do you recommend me for isolating microbial DNA from stool and respiratory samples?
Do you have experience in working with PureLink Microbiome DNA Purification Kit from Invitrogen or QIAamp DNA Microbiome Kit from QIAGEN for these type of samples?

You'll probably get lots of different answers, but I've always liked MoBio Powerfecal kit. I believe it is still the protocol used by the Human Microbiome Project folks, so it has that "cred'.

We tested a few DNA extraction kits for stool samples in our laboratory. In our experience there were no such a big difference between PureLink Microbiome kit and QiaAmp DNA stool mini kit in bacterial DNA yield (tested by qPCR). But there were some differences for fungal DNA. Both of these kits didn't work well. So it depends on your following application. For bacteria they are both OK, for fungi you need some other kit (for example ZR fecal - zymoresearch or some homemade method...)
We don't have any experience for respiratory samples.
Then the crucial thing is to use same method for all your samples which you want to compare.
PureLInk microbiome kit (Invitrogen) has protocols for all typical microbiome samples- stool etc.
