Since I want to detect the effect of contamination versus non contamination, I would set all other environmental conditions to fixed values. For exemple, I will fix CO2 to 450um, flow to 400um and light to something like 2000um. Do you think I am doing the right thing?
I suggest that you measure under growth conditions as the base treatment, then test the hypothesis, e.g. by changing CO2 pp

You have to specify your scientific hypothesis first. By using the fixed values you suggest you can capture only a few of the differences that can take place between the treatments. In particular, you can see if there are any differences in maximal assimilation capacity (Amax). But differences can appear also in the quantum yield, for instance, so you shoud vary the light intensity between zero and about 300 μmol photons m-2 s-1 if you aim at exploring the differences in that physiological parameter. I add that it is not uncommon that you find differences only under specific, combined environmental conditions, due to the synergic effect between different constraints, like radiation and water availability.
