Three different methods used to identify my clinical samples, what method based statistics to be used to compare between them and to know which one is more significance. The methods used were (Colony morphology, biochemical test & 16S rDNA sequencing).

There is not enough information in this question to answer properly. When you say you want to know 'which one is more significance" that is completely unclear. Do you want to know which method is most associated with a certain outcome? How the methods correlate with each other? I assume that you have measured the same samples using each of the three methods, but even that is not clear.
Please describe your study design in some more detail so we can give a better answer.
