I am working with ESBL-producing K. pneumoniae strains.
I am having a problem to choose a suitable selective marker to be used for homologous recombination in my K. pneumoniae strains.
I have used spectinomyin (aad9) and apramycin (aacIV-3) to develop my K. pneumoniae mutant strains and now I am planning to knock out another gene. I tried to use hygromycin (hyg) but for some reasons I could not use it.
I could not find any other genes that can be used since my strains are basically resistant to most of the common antibiotics. How about pyromycin? Does anyone work with it?

I am not certain on the bacteria strain that you are using or what is your plan for the bacteria. Although some isolates may be heavy metal resistant/ tolerant, have you considered using heavy metal resistance cassette? Ideally, you can find the resistant profile from the isolate from the source of the strains. If there has no such information available, the other possibility is to get as many as possible of various antibiotics that you can find in your department and test them against the strain.

Thanks a lot. I have never thought about heavy metal resistant before. I will look on that.
Regarding the strains, I have the resistant profile and it shows that they are resistant to most of the common antibiotics and I did test it with various antibiotics before this. That is why I have to use the 'uncommon' antibiotics which never be used to treat K. pneumoniae.
