I have data on 4 cells lines I would like to compare. These 4 cell lines have a different genotype, but 2 of them are control lines and 2 are disease lines. I can do a one way ANOVA which will tell me if any of the 4 lines are different to each others, but I also would like to group the 2 control and group the 2 disease, to see if there is a difference between the control and disease lines. What test should I use for that?

If you talk about line bands. You have to determine the density of each band in each line and use it's density as a value for analysis, variable.
The statistical analysis depend on the aims of the research. Anova give you a result that there is a significant difference among the lines. But did not explain that. You can complete the analysis by tukey or duncan test to find the difference between the groups exactly. If the difference between the two control groups and others is not your interest and your interest is only between control and disease. You can do a comparison between control 1 and disease 1 using unpaired t-test. And also between control 2 and disease 2 using same test.

As you are comparing two groups so the best option is student t test. Because duncan is used to compare 3 or more than 3 groups.
In all publications Anova or T test is used to compare cell viability between treatment and control groups. But usually only 3 independent experiments are done and this small sample cannot have normal distribution.

Simply you can use one way ANOVA followed by orthogonal contrast . You have 3 df for genotypes then you can make 3 orthogonal contrasts . If you can do this test by sas ok , if not tell me and I will write to you how to do this. Best regards
