Normally for functional images in the past I've used Xiangrui Li's Matlab script or mricron's dcm2nii but this is the first time I am working with Multiband data and have been running into problems with these two methods... issues with the slices.
Does with experience handling Multiband data have any work arounds?

If you continue to have problems, you can report an issue on the dcm2niix github web site. In general, multi band does not cause an issue with conversion, but if you are using new DICOM variations such as enhanced DICOM, you will need to upgrade your conversion software.

MRtrix3 handles all of this very well:
mrconvert -stride -1,2,3,4 'directory where dicoms are' outputfilename.mif
If you want to, you can then convert the mif into nii:
mrconvert outputfilename.mif outputfilename.nii
