Ideally you should design the experiment for quantification of cytokine mRNA by real-time quantitative PCR followed by detection by ELISA cytokine bead arrays. For in situ detection of cytokine production immunohistochemistry can be utilized.

Thank you so much for your advice. I did qPCR for cytokines which are known(already published) to express but I want to confirm my result using micro array and also want to see other unknown cytokine expression.
