I'm simulating heat transfer in a PCR by COMSOL software. this unit gets temperatures from 3 different heat sources located in bottom of a glass material channel. I have done it by applying 3 temperatures using split option but I'm not sure about its acuuracy. would you mind say me the right way of applying different boundary conditions into one solid domain?

The correct method is whatever emulates your physical setup the best. If the heat sources are placed at three different locations and you divide your geometry using a split operation, and then apply the sources accordingly, then you are probably on your way. But we need to see your geometry to be sure.
