There is no such thing as one best protocol. It depends allot on the strain of cyanobacteria you use. The critical step is breaking the cells open!

Apart from the protocol form Vinay Rao and the suggestion from Cosmic Sicora, you can use DNA extraction kits. In the case of mucilaginous freshwater cyanobacteria, I recommend you to use DNA Power Biofilm kit by MoBio, it is very easy to use. Good Luck
