What the "critical difference" is depends on your question. In statistics, one use to define a "null hypothesis" under which there is no difference between, e.g., two treatments. The aim of the statistical test is to evaluate to what extent the results you observe (e.g. different average growth between treatments) is likely to occur just by chance (think that there is variability among your plants, independently from their being present in this or that treatment).

I haven't heard of the term in botanical analysis, but I think it is the same as pairwise comparisons. If you have done ANOVA and found out that null hypothesis is rejected, this means there is a significant difference between at least one pair of the treatments. Now, you would like to know about those pairs. So you can compare the treatments using critical differences, or pairwise comparisons, which are t-tests that take into account the fact that there have been multiple comparisons by adjusting the statistical significance because of the increased risk of type 2 errors
