It is good that you are aware of this, what you need to do is conduct a reference gene stability study. There are multiple ways of doing this, some key variables here are choice of reference genes and the software/normalization strategy. You should pick genes that are high to moderately expressed in your study.There are many software/packages that can analyse this expression data, geNorm, Bestkeeper and Normfinder being some of the popular ones. With cancer, you may even have to normalize to two or more reference genes given their heterogenous nature. Have a check to see if your PCR instrument has this included in the analysis software, with the CFX96 I remember geNorm was possible.
