In case of ion beam sputtering surface is modified periodically or self-organised giving nanoripples or nanodots, but my question is what happens to the ions we are putting over the fta surface?
Do they come out of the material or stay inside the material?

but still I am in doubt in case of nanostructuring case, where ion is used and if some ions reflected some will implanted what are the the case for inert gas ions, where they will not react with others,will they still remain inside or get out of it?
It depends on the type of ion. In the case of noble gas ions, most will be implanted for moderate angles of incidence. Only when the angle of incidence is about 80 degrees or greater will a significant fraction be reflected. The implanted ions can diffuse in the solid and outgas or be sputtered away. The implanted ions are believed to have little effect on the pattern formation.
Non-volatile implanted ions have low mobility within the solid, particularly if they react chemically with the target material. A substantial concentration can build up close to the solid surface. Accordingly, they can have a substantial effect on pattern formation.
