Journals with good Impact Factor (IF) are good but they are not the only ones! I have published many papers (more than 200) ranging from high to low or zero IFs, yet my image has not been blurred. So, I don't think it has noticeable impact on researcher's reputation. The excluded journal is to blame at.
Anyway, many publishers are suffering from Thomson Reuter’s exclusions. But don't worry Thomson Reuters has a history of banning journals and then allowing them back on to the list a few years later. Nowadays, besides ISI/JCR IF system, we have new ones such as G-factor, RG score(!), ...
Dear @Ahmad, there are valuable comments to this thread so far; it might happen that the status of a journal changes in ISI Thompson indexing system. For me, this is not a big deal because before deciding to publish in this journal I should have positive feedback about this journal; what happens to the status of the journal thereafter is not an issue.
By the way, in Mathematics, there are distinguished Journals with Impact Factor less than 0.5, and there are others without reputation with IF greater than 1.5.
It is more important to have a research field and publish in the journals of this field.

they were ISI indexed, when they accepted my paper i checked em again and i did not find the journal indexed any more!

I believe that is occurring competition between companies in this sector. There is a large company and several others trying to grow. Unfortunately, some methods adopted by smaller companies are reprehensible.
It is the case of self citations, to quickly find high impact factors.
There is always some solution. The problem is why only private firms do the evaluations and not some common professional agency?
The status of the journals should, in general, change because there is evaluation and indexing process; however, well-established journals should not be affected dramatically.

Besides the points I made earlier I must say between writing a manuscript and submitting a manuscript to a journal there is a gap. One should check many items while searching for a suitable journal. I sometimes ask my students to select a few journal for submission. Then I check those journals for having certain criteria such as time for review process, IF, publisher, charges, number of Issues per volume and per year, total number of paper included in one issue, .... then select the most appropriate place. I think beside writing we must be good at finding good journals, These are some personal experiences and rule of thumb.
P.S. Life is not so simple always. For promotion purposes, you should delete papers published in black-listed journals from the records!

In practice, the most important is question, is the paper in WoS database? When the article was indexed, you haven't got any problem. In opposite situation, it is very difficult to resolve because author discovers, after published his paper, that articles from this journal will be not indexed in ISI. This situation sometimes happens when journal has a low IF and is indexed by short time.
