It is known that DNase I can make random single-stranded cuts in the DNA. NEB's fragments used a second, single-strand-specific enzyme that recognizes nicked sites then cleaves the second strand. Does anyone know what enzyme can cut the nicked dsDNA efficiently? Thanks.
I believe that S1 nuclease will cleave at the exposed base at the nick, if that is what you are looking for.
Thanks michael. What I wanted is to look for an enzyme which can efficiently cut the complimentary strand opposite to the nick sites. I found that T7 endonuclease can do that, but its efficiency is not very high. You mentioned that S1 nuclease will cleave at the exposed base at the nick, do you mean it can cut the nucleotide besides the nicked site since it may have some ssDNA property, or do you mean it can cut the complimentary strand opposite to the nicked site? Do you have any reference that I can read. Thanks. again.
