So what could be the function or consequence by binding to intergenic regions?
Is there any example that a protein is enriched in the intergenic regions as well?

Do you know the function and/ or structure of the protein?In general it is not necessary
for a protein working on DNA to bind directly on a coding region it can bind in intergenic regions and exert its regulatory or structural role at a distance from the genes.
emerging roles of intergenic regions surely indicates that we are still to discover new ways of gene regulation. there are already reports which shows that intergenic regions are able to control nearby genes and therefore i think you need to chracterize your reports and refer to ENCODE also.

Chromatin/Histone remodeling enzymes are among those regulatory proteins.
Why did you perform ChIP-seq experiment in the first place? Did you suspect a specific function for your protein of interest? If you protein binds mainly in intergenic, it's probably a transcriptional regulator or a chromatin modifier / reader. Many such proteins are known to bind preferentially in intergenic, where regulatory regions such as enhancers are located.
