After sequencing a bacteria Streptococcus iniae I have got a chromosomal DNA and a extra plasmid DNA. I have not found any evidence of Streptococcus iniae having plasmid!! is it possible to characterise the plasmid? then what method would be the best?
To run the plasmid DNA on gel, sequence the DNA and blast the sequence with a known plasmid.

by doing a plasmid DNA mini-prep and a separation on agarose gel electrophoresis, you may detect your plasmid
