I wondering about bioinformatic tools to capture "RNA viruses" from environmental sequence datasets.

dsDNA phages are pretty abundant and have relatively conserved hallmark genes. However, RNA viruses are extremely divergent and only RdRp and a couple of more genes could work as hallmark genes (and not useful in many cases actually).

How do you get RNA viruses from sequence datasets then?

Binning?

I guess that the big question is ... how can we recognized a sequences as "RNA viral" if we don't really know how these viruses look like? - they could have any genome arrangement!!

Any thoughts about how to approach this task?
