I am working on the identification and validation of biomarkers for diagnosis of Crohn’s disease.
If you are talking proteomics Babajan then I would obviously say a quantative assay using tandem mass spectrometry.

Hi babajan, If you are using Thermo Scientific equipment like me, Orbitrap etc it is easier to use Thermo's proteome Discoverer for proteomics samples or Thermo Sieve for metabolomics samples. If not then there other commercial and free packages out there.
Where are your raw data coming from? Are these mass spectrometric data or gene expression data? Do you know the exact sample preparation? Usually, you would start with a complete workflow setup before data acquisition...
Alongside other methods, you could have a look at softwares like Ariadne Pathway Studio (http://www.ariadnegenomics.com/products/pathway-studio/). You can scan PubMed for the disease or molecules you are interested in. For example, if you have a molecule or a group of molecules that are related to the disease, you can ask for other molecules linked to them that been reported in pubmed. Each of the relationships between the molecules will be supported by references which you can access just by clicking on the link. It is great software for 'fishing' experiments. good luck!
