We've treated with multiple hormones using GAPDH and beta-actin as controls in our qPCR runs, but we've seen variations in the Cq values of GAPDH and beta-actin that suggest maybe we had varying levels of cDNA. Even going back and ensuring that the cDNA concentrations are the same, we still had significantly different Cq values. At what point should we assume that our treatment is simply changing gene expression of our housekeeping genes?
