I am using Aflp markers to check the genetic variations and identification of plants, what analysis can done to check the polymorphism, genetic variations etc?
I have few softwares genemarker, paupup, genalex, ntyses.
Can anyone guide me how and what analysis should I go for?

1) as a multi-locus marker to generate fingerprinting profile for each plant and determine whether they are clonal progeny (identical AFLP profile) of a parental plant originating from asexual reproduction; 2) estimate genotype diversity of sub-populations; 3) treat it as dominant markers and convert to bi-allele data for the calculation of population genetic parameters such as gene diversity, population differentiation, genetic distance, po;polymorphism etc
I use lots of of obsolete software, but I suggest you work in R. However, always look hard at your data!
