Please take a look a the attached excel image (it's an example, no real data). I have a data set similar to it, and I want to statically confirm if the activity of the genes are different between two conditions.
I don't want to compare between genes (Gene1 vs 2, etc), I want to know if the signals observed for Gene1, or 20, etc, are statically different between condition 1 and 2.

Yes, I have tried to get around these same issues in GraphPad Prism. Why can't you get exact P-values in this two-way ANOVA situation? Well, it turns out you can, but there are some factors to keep in mind about the options you select before running the test, and also the version of Prism you are working with. See the link provided by GraphPad concerning how you may be able to obtain exact statistical values in setting your parameters before running the test. This may a place to start, but may not solve all your problems. Good luck.

Hello! It seems that you are dealing with comparisons of gene expressions in a limited number of replicates for each condition. In this case, the structure of your data does not allow you to use either t-test or ANOVA (not enough samples, data most probably not distributed along a Normal law of probability). So you may have to look for software or algorithms dedicated to micro-arrays or RNA-seq analysis, such as R packages limma, edgeR or DESeq2. I could be mistaken, but maybe we can help you a bit more if you tell us more about your analysis. Good luck!
