I have made gene expression analysis for two genes related to a genetic disease, I have two groups: control (healthy individuals) and diseased of different sample numbers.
After statistically analyzing the data using SPSS, I doubt the results because it is different from what literature imply.Data analyzed was ct values , I have the RQ
would it be different if we try to analyze the data using RQ instead of Ct?

People use different methods, but the most common method is using the ct values.
