Are you trying to image live animals, or a cell line from animal cells? Low fluorescence in animals could be due to your cells not being transfected efficiently. I would use in vivo transfection reagents for the tissue type (or generics) that you are targeting (e.g. https://altogen.com/product/nanoparticle-in-vivo-transfection-reagent/). mCherry expression is usually quantified through spectrophotometry. If you're doing the transfection of a cell line, then make sure to use cell-line specific transfection reagents. In either case, raising your transfection efficiency should make the identification process easier.
