I am basically working on electrical charactering of supercapacitor. As the output of the supercapacitor is not stable, i needed the dc dc converter. and for there search article i need to check the efficiency of the whole system. can any one tell me through which instrument or method i can calculate the efficiency wrt the switching frequency.

the straight-forward approach is measuring input and output power and calculate the efficiency from those values.
The trouble arising is accuracy in case of really high efficiency.
Given you can measure voltage and current at 0.5% accuracy, measuring 4 values will get you a result that has a systematic failure in the same magnitude as the value you want to determine.
So if the DC-DC-converter is 97% efficient and the systematic failure is 2%, the measurement is questionable.
A better method is thermal comparison.
Have the DC-DC-converter encabsulated in a well-isolated box and operate it at constant output power until the temperature inside the box stabilizes.
Then replace the converter with a heating system and check the power you need to apply to achieve the same temperature.
This power represents the losses of the converter quite accurately.
