PCA usually precede NIR spectroscopic analysis being a useful tool for dimension reduction. I want to know whether PCA should be ran on a complete data set or only the training set before subsequent analysis.

PCA is an unsupervised method, so you don't have a training set and a test set like in PLS or other analysis.
For that, it is applied on the entire data set.
