Samples taken for HPLC analysis during electro fenton treatment of antibiotics needs isopropanol/ethanol to stop further reaction. Should i consider the dilution of the sample for the amount of isopropanol added? and for how long I can store those samples?

It depends on your standard calibration curve. You calibration curve should be prepared in the same manner as your samples. In that case, you need not consider the dilution. But if the calibration curve is prepared using another method, then you need to consider for dilution.

Thanks for your response. But I am talking about electro fenton process here for which i need to add some free hydroxyl radical scavenger like isopropanol in the sample taken periodically to stop further reaction. how do i suppose to add the scavenger in the standard sample
If your method is reverse phase with some kind of alcohol or acetonitrile as the water-miscible "B" solvent, then YES, you need to dilute the isopropanol to about half of the concentration at which it elutes in your gradient. If the "A" solvent in your eluant is alcohol or acetonitrile, then you do not need to dilute. Either way, you'll need to run a new standard curve to calibrate for proper quantitation.
In the presence of excess isopropanol existing radicals are immediately quenched, and the Fenton reaction should stop completely. However, you should prove this to yourself by including some worst-case stability experiments when you re-run your standard curve.
