I am not totally sure what you mean by "internal clusters".

There are various tools to predict genes in bacterial genomes, one that is frequently used is Prodigal (http://prodigal.ornl.gov/). They even offer a web-based option at http://prodigal.ornl.gov/server.html. If you want to add annotation information, you could use Prokka (http://www.vicbioinformatics.com/software.prokka.shtml) on the command line or the RAST server (http://rast.nmpdr.org/). The latter should provide you with lots of information about your genome.
