Finding a phylogentic relationship and doing conserved sequence analysis -
what else can be done if i have Msa of nucleotide sequences belonging to different species
of same phylum?

If you have MSA of nucleotide sequences apart from infering phylogeny...you can get a variety of infromation such as
1) what is the degree of conservation among the genes in different species?
2) Is the length conserved or both length and sequence is varaible and how much?
3) What is the variability of each site....
4) Identify Conserved and variable regions to design universal primers or gene specific primers
etc...but the alignment should be good and indels if any should be placed properly
