next generation sequencing involves combination of both wet lab and dry lab work, for dry lab work there are two free simple tools which are available Artemis and dCAS my suggestion is look at there manuals for some basic protocol idea.

For this you should visit companies who are making sequencer for NGS like Roche, Solexa etc their manuals and procedures for NGS are are very good for understanding.
yeah .. i as reading the ILlumina manuals ... are good thaks both ...and i question everyone knows about exome sequencing?
didn't got ur exact qustn dude, if it is regarding exome sequencing protocol what u need i can give u basic protocol
1)transcriptome collection-------2)cDNA synthesis-----------3)Microarray analysis------------4)data collection(wet lab completion)-------5)contig generation -----------6)contig assembly---------7)Annotation--etc........
Dear Raja Sekhar & Camilo, There is no need of Microarray for next-generation sequencing... For the Exome sequencing or you may say RNA-seq, U just need to collect whole transcript of cell (m-RNA), converted it to c-DNA and sequence those c-DNA using Illumina Genome sequencer or GA-II or Hi-seq.. As an outcome of sequencing experiment you will get millions of equence reads which you need to map-back to reference genome...or in case of Exome... mapback within known Exone boundries...
