I would like to know what your study consists of and what methods are you using (sush as PCR, array or other).

However, if you are using rt-PCR or dd-PCR you have no problems, because with this method you amplify both DNA strands (throught methylated and unmethylated forward and reverse primers). So, i don't think that you have to specify wich strand is methylated, unless your target sequence is known to be hemimethylated (that is to say only one strand is methylated).
