The interpretation of most microbial meta-barcoding studies hinge on the behavior of the sequencing platforms. And, it seems to me that there is a philosophical divide amongst microbial ecologists; those that believe that sequencing results can never be used quantitatively favor data processing that do not rarefy the data, whereas those that believe that sequence data can in some way be treated quantitatively prefer to use rarefying to normalize the community. My question is directed at understanding what it is we know for certain about the effect of the sequencing platform per se on the community analysis. Is sequencing "semi-quantitative?" If so, what does this mean?
