I am interested in finding protein-protein interaction. I have a list of proteins that I need to find the connection between them. I pasted my list of proteins on STRING, but it did not find some of them ,which is useless as the full list must be identified by STRING in order to find the connection.STRING is unable to identify them even when using different names . so is there another useful tool for finding protein-protein interaction?

Do you know whether every one of your proteins has known interaction partners or not? If you need to find the connections between them, the choice of application may be influenced by what your downstream intention is, i.e. what you hope to do with the proteins and their interaction partners.

Kent Arrell thanks for your help. to put you in the picture some of those proteins through STRING we can find their partners , but some we can not. in my work I basically knockeddown a protein and my downstream intention is looking for its substrates , which are unknown before that is why i am looking for a tool that help me check if what I have got after MS result and my annotation are the real substrates or not? That will be done by finding if there is any interaction between those proteins that ,I have identified, when I throw them on a protein-protein interaction tool
