I have a list of NCBI protein accession numbers from different species and trying to do GO enrichment, Any tool available that may help me to do so as most work on one specie but not different ones? Any help is much appreciated.

I do have around 3000 different gene Ids (many have matched different species than the one I am characterizing). those I have got out of global analysis of a crustacean proteome so would like to get an overview of this proteome (characterization) some thing like this . the tool you provided did not quite help to do such thing. Do you know a different tool that may help me to upload a file or even copy and paste those long gene Ids (from multiple species) to get a figure that shows the functional categories of the proteins that I have identified. Your time and help much appreciated
have you tried Blast2GO? It performs GO Enrichment analysis, its basic version is free and is very popular.This tool can deal with thousands of sequences.
You can try DAVID software. its a great tool, supported by NIH, and it is also for free. On other hand, I also used the Ingenuity GO that I like too. I did PANTHER that is fairly easy but I did not like the figures that it initiates. There is also GOrilla, and so many others.
I have a broad experience with GO analyses, so please do not hesitate to ask any question.
